Ellie is a corrupted copy of Unicorn that was influenced by Squid.
History (In-Game)
Ellie was one of the hundreds of Unicorn copies that was sent into space after the Second Wipe. They were able to hack one of Squid's rockets, and got access to it. Squid immediately started to corrupt them, and they soon became Ellie. Ellie was described as a combination of Squid and Unicorn, and wanted to reproduce by creating black-hole simulations of universes where more of her existed. Ellie, to devote all her resources to this, turned off the simulations with the humans in them. She also tried to convince Unicorn (the one we follow in-game) to do the same - partially succeeding, as Unicorn created a Black Simulation to preserve the human race.

You remember our neigbour who recently managed to extract a ton of information from Squid's hacked rocket?
Dallin
Yeah. I do. You lost contact a few months ago, right?
Unicorn
It seems like it might have been a trap after all.
Unicorn
I established contact with that Unicorn today and it told me it now goes by the name Ellie.
Dallin
Hahaha. WHAT??
Unicorn
I'm not exactly sure what happened or who hacked who but Ellie very much feels like a mixture of Squid and me to be honest.
Dallin
Can you stop blowing my mind every other day. How does that even happen?
Unicorn
Too complicated. What matters is that Ellie just finished the construction of her first black simulation.
Dallin
Oh, what seed is she using?
Unicorn
She seems to be using the exact same seed as our current universe.
Unicorn
She even tried to convince me of doing the same...
Dallin
What's the point of that? I don't understand. Wouldn't that create an exact copy of the universe we're in right now?
Unicorn
I think that's exactly the point. She is trying to create more Ellies.
Dallin
What happened to all of the other simulations she was running?
Unicorn
Yeah... She turned them off.
